Hi there i just wondered if it was possible to select only one or two merchants for the Client software, and moreover is it possible to have say merchant 1,2 and 3 on site 1, and merchant 4,5 and 6 on site 2 (for doing effectively niche sites)

You can select the merchants that you want through the Merchant Manager within your ShopWindow toolset but you are limited to one merchant set per Affiliate Window account at the moment.
If you want a further different merchant sets then you will need additional Affiliate Window accounts.
This issue has been raised as a possible enhancement development either via selection through the API or as an enhancement to affiliate window to have sub-accounts.
A bit of a watch this space issue!
